If I have two instances of SQL Server 2008 R2, and I want to install a third, do I need to stop the services of the other two Server instances before installing the new instance?

No, but they will likely need to be restarted as part of the installation due to shared files.

You won't need to restart the others. Each instance has its own binn directory with its own executables.
