If i have multiple SQL Server instances running and one instance locks up, would it affect the other instances?

It shouldn't, but it depends on what "locks up" means and how you have them configured.

What I'm planning to do is create instances for each client's database. So instead of all clients db on 1 database, they'll be on their own db instance. The databases will be the same in schema, but each db is dedicated to one client.

You can configured number of CPUs and RAM to be used for each instance. That would help isolate issues to an instance.
