Are there any issues/problems that may be encountered by designing sites via Visual Studio 2005 and using SQL 2000 Server as a backend to a site? Or is it recommended to upgrade to SQL 2005?

It depends upon you.

It's not technology but the people using it, creates issues.
But certainly there are some cool features in SQL 2005 which are not possible in SQL 2000. You have to take a look at What's new section in SQL 2005 help and decide whether you need those features or not.

Other than that, I don't suppose there are any issues.
