Has anyone converted/migrated DB2 COBOL stored procedures to SQL Server. We are migrating from DB2 to SQL Server and effort in re-writing into CLR is huge.

Has anyone ever found a better way?

I don't have an answer to your question, but I'm curious as to why you'd put the code into CLR objects.
