I have inherited a deployment running inside a custom .net application. I'm looking to deploy an updated version of a report to the report server. My question is there a manual way of deploying an RDL? I'm afraid of taking down the application entirely and I do not have detailed enough documentation to bring it back up. Thanks!

You can manually deploy a report through Report Manager: http://weblogs.sqlteam.com/tarad/archive/2004/05/18/1346.aspx

I do not have access to Report Manager as their is a custom viewing front end on it. Can I not just dump the RDL somewhere?

No as that's not how Reporting Services works. The rdl gets read into the Reporting Services database, it doesn't read the rdl from disk. I know of three ways to deploy an rdl:

1. Report Manager
2. Business Intelligence Studio
3. Programmatically through a script like in the second link I posted above

If you've just got one report to update, then figure out a way to get to Report Manager as it'll only take but a few seconds to deploy.

I don't see how SSMS and forms authentication fixes this issue, but okay, glad you got it working.
